I think you're correct in that the game isn't programmed to have windows fit like that. When I was trying to work with the roofline I tried different windows and the just wouldn't work because of the window size, but also where the game was trying to place them.  It's like the game was telling me there's not enough wall space and height for the windows.

I did flatten the lot but yes, I've run into that before. I think the problem is that it's not a full 2 storey and the windows are programmed to fit at exact levels. The gable on the right isn't high enough to reach that level. I'm pretty sure that the gable would tie into the hip roof and it only looks higher because of the perspective.

Boy, I'm like a dog with a bone. Once I get my teeth into something, I can't let go. I've just spent an hour looking at photos of Victorian bungalows to see if I could find an example of what I'm talking about. Anyway, if you change the perspective of the photo, you would see that the side of the gable is flush with the side of the hip.

I'm pretty sure it's a programming issue. I might end up making it a 2 storey but now I need breakfast.

With some creative license and some CC from Mutske, I think this is a pretty good representation. I'm not entirely happy with the placement of the front door but when you have triple wide stairs, that's what you get. The gingerbread in the gables with a pain to place.
Instead of using the hip roof, I used a gable for the main roof. It worked better and gave me some space on the second floor. Don't  know what I'm going to do with it yet.
